Well using this as a reference, the scene in EoE with the Tree of Life penetrating into Rei's third eye makes more sense.

In that, after Shinji enters Rei's pineal gland (thrid eye) he is within Rei's 'seat of the soul' or her thoughts, which is nearly everyone's thoughts at that moment during 3rdI. This helps to explain the confusion (the muddled minds) directly after this happens in the movie.

another thing popped into my head, i think i remember reading someplace that the pineal gland is connected to the opitic nerve? that would help explain why eva 01 burst out of Rei's eye, following the nerve from there... *ponders*

Well, the Wikipedia entry states that it IS the third eye (that is sometimes found in lizards...forgot which type) and responds to light stimulation with the release of melantonin...
I suppose that makes the "third eye" of GNR make more sense...in a way

Perhaps the reference for the division of the gland is when Unit-01's core splits in the EoE. (When the Lance comes up real close.)
